Command injection in egtai MCP-GMX-VMD 0.1.0 allows remote attackers to execute arbitrary host commands through crafted file paths. The launch_vmd_gui_tool function in mcp_server.py interpolates structure_file and trajectory_file into a shell command passed to os.system(). Exploitation requires invoking the MCP tool with an existing path whose filename contains shell metacharacters, and commands run with the service account's permissions.
